Project Table Help
This web report is a summary of the projects at BCM-HGSC.
It first asks you to select what kind of report you
would like. When you press the "Run" button, it will
generate the report. Unless you check the "Don't show form
on report" checkbox, the form will be at the top of the
report with the current values. This allows you to revise
the report without going back to the previous page.
The search form
If you leave a search field blank, it will not be used to
select projects. Filling it in activates it.
use "?" or "_" to match a single character and "*" or "%" to match many characters.
The search fields are:
- HGSC Name:
- The Baylor HGSC project name.
- Accession:
- The primary and secondary NCBI accession numbers
- Clone:
- The name of the clone. Library - clone identifier. Libraries are
from Roswell Park Cancer Institute,
Genome Systems,
Caltech Genome Research Laboratory.
RPCI and CT libraries also available from
Research Genetics.
(e.g. RPCI11 - 386G5: the clone identifer is the plate, row, and column designations (number, letter, number).
- Location:
- The location this clone maps to. Includes species, cytogenetic
band position and more refined map information. The refined
map information is the genetic location in cM for Human Chromosome
12 and 3 clones, or Bins on the Xp22 maps. Genetic
location is based on AFM markers, see
Généthon
(reference).
- Note:
- Any additional notes that may be a part of the record
- Pipeline:
- The intended sequencing pipeline.
HQ - will be finished to High Quality
Draft - will be draft sequenced
- Accept date:
- Date data was submitted to GenBank
options for the report are:
- Sort by:
- what to order the report by.
- name = project name
- date = date of assembly
- size = size of largest contig
- Don't show this form on the report
- - hides the input fields for a more presentable and printable report.
The Report
- Name
- The Baylor HGSC project name.
- Accno
- The primary and secondary NCBI accession numbers
- Clone
- The name of the clone. Library - clone identifier. Libraries are
from Roswell Park Cancer Institute, Genome Systems, Caltech Genome Research Laboratory. RPCI and CT libraries also available from Research Genetics.
- Vector
- The vector used to make the library. (e.g. PAC, BAC, YAC, cosmid, etc.)
- Location
- The location this clone maps to. Includes Species, Cytogenetic
band position - more refined map information. The refined
map information is the genetic location in cM for Human Chromosome
12 and 3 clones, or Bins on the Xp22 maps. Genetic
location is based on AFM markers, see Généthon (reference). If the report is linked then is will take you to a map of that location.
- Pipe
- The intended sequencing pipeline.
- HQ - will be finished to High Quality(<1error/10,000bp)
- Draft - will be draft sequenced
- Status
- The status of the project in the BCM-HGSC pipeline.
- Library - project is being made into shotgun libraries, or
queued for sequencing
- Random - project is in the random sequencing phase with
reactions being produced and data accumulating
- Database - project has reached endpoint of intended
pipeline, either finished high quality or
completed draft sequence.
- Random - project is in the random sequencing phase with
reactions being produced and data accumulating
- Subsumed - project was joined with others, see J- projects
- Skimmed - project stopped at low level of sequence
coverage
- Held - project removed from sequencing queue
- Exported - project transferred to another sequencing
center
- Size
- The size of this clone is estimated by fingerprint, until it is
submitted to Genbank. The units are base pairs.
- Notes
- Notes about the project, including which projects are subsumed to
joined projects.
