When one is using an unpublished (but open) dataset, such as the sequence data and assemblies available from the BCM-HGSC web and ftp sites, one should cite Richard Gibbs, the PI of the dataset, as personal communication and forward the correspondence from him acknowledging your use of the data to the journal editor.
